Waar gaat Run with the Wind over?

Kakeru, een voormalige eliterenner op de middelbare school, wordt achtervolgd omdat hij voedsel heeft gestolen. Hij wordt gered door Kansei University-student Haiji, die ook hardloper is. Haiji haalt Kakeru over om in het oude appartement 'Chikuseisou' te gaan wonen, waar hij van plan is samen te werken met medebewoners om deel te nemen aan de Hakone Ekiden Marathon, een van de meest prominente universiteitsraces in Japan.
